Mike, the difference in power really matters in the heads. if the heads are unshrouded on the 4.04 bore, then the power difference from going from a 349 to a 363 is maybe 10-15 rw (all things being equal picking up 14 CID)... or maybe half to a pound of boost drop in turbo pressure.
it isnt really worth worrying about unless you have some huge ass valves in the heads that are shrouded in the 4.04 bore and not in the 4.125 bore... if thats the case, then Id suspect you could pick up 30+ rw or so. Bigger bore is always better, but it isnt truely necessary if the heads don't require it. The larger bore just helps the better, larger-valved heads do work. At least that is how it was explained to be my Keith Craft.

I was debating using the 4.04 instead for the sake of costs. I'll be getting bigger heads at some point. It's all speculation right now.
