Swapped trannys out in my 2000 Mustang v6 and now I can't get the newer one to shift on its own and my Speedo wont work. Newer Trans came out of a 2003 v6. I used my old harness on the new Trans and swapped the sensor that connects to the shift linkage. Everything I've read suggests that I'm within the right year range to avoid the different operating system but still can't figure out what's up. Any help is appreciated

To the best of my knowledge from my research on it they didn't change till 2004. I figure this would be a plug and go. Maybe I was wrong. called mike and got a couple words out of him. the reluctor on the output shaft did make a change. There was a 6 tooth reluctor and a 12? i believe.
my own research, everything agrees with you.
up to 03 should have 6 tooth, even then the speedo should work (from what ive found) but wont be right and can be corrected with a custom tune. I think there may be something else missing in your equation...
