Once the pinion depth is set right all that is really left is to set the backlash.
Should gears thud everytime I give a little throttle? These things didnt use to, but now, lets say im cruising and then lightly tap the gas, they thuf pretty loud.

Just turn the noise canceling knob up. Sorry Tech joke.

Messing with rear gears is always a risky thing on a car under warranty. Did the bearing preloads get set up properly with used bearings or all new bearings? Backlash set up properly? Is new gear set machined properly? Did an axle bearing get "knicked"?

Also, I only saw your description of the noise as metal to metal unless I missed something. Whining sound? grind? scrap? ticking, thumping, clunking?

Usually whining sounds are bear/bearing related. Vary a lot with tip in/tip out throttle changes if its in the "center" of the rear housing.

I chased nosies a lot over the years.
        Some cars and a bike...

Some say... they have been raced, some a lot

Noise #1. Whines on accel a tiny, tiny bit. Whines on decel to a bit more.

Noise number 2. Exhuast pipes clunk all over the fucking place.

Noise #3. form about 10mph and higher, it literally sounds like a metal on metal grinding noise, and when steering left or right etc, it gets much more evident. It will stop on one side when you turn and shift to the other side. I thought it was the brake pad holding on the rotor or something, but brakes check out okay.

Gearheads swears up and down that the gears are in there properly.

Going to be leaving this car fully with my brother when I ship out and will be picking up a 2010 SHO in april before reporting to permanent duty station (if in the US). Cannot wait,

Until they crack it open, NO ONE knows if those gears were "done properly". Take it to some one you TRUST and get it thoroughly checked out. THEN deal with Gearheads.

it's very hard to tell from the vids where the sound is coming from but that first one is loud and if I had to guess I would guess it was a bearing. I had a transmission do that once too. I took it to a trans shop and they never could figure out what was wrong with it. Everything inside looked perfect. No gears are not suppost to make a thud sound when you give it gas. That sounds like the driveshaft is traveling too much in the trans when you give it some throttle. The driveshaft shouldn't have hardly any slop in it while the trans is in gear.

Some new info has been added to that thread. Some hack notched his rear end to clear the exhaust instead of dinging the exhaust to clear the rear end.

OP, you might want to get a mod to merge the two threads, if it's possible.

It would make it simpler to diagnose and discuss.

I have seen it where the pinion bearing race was spinning in the housing before causing a similar noise.
