Another thing that comes to mind is the throttle body and egr plate gaskets. The old orginal ones have a tendancy to be a pain in the ass to get completely off, and can cause a new gasket not to seal correctly.

IRC you have a cobra intake which is different.

Does it stay running when covering the throttle body?

      Try reading Codes.

        Humor me and try this:
Disconnect the battery for at least 20 minutes, letting the ECM clear.
Reconnect the battery, start it and let it idle for about 5 minutes, then take it for a short drive. This will get all fresh parameters in the ECM.

What is the status of your A/C? Sounds to me it's compensating for a load that is not there.

I have a IAC spacer plate on my car, Most of the mods the car has were easy to make idle down, but when I deleted the EGR, it took several days of playing with it, to get it right.

Thanks for the suggestions guys,I'm going to mess with the car in a few and try all of them and see if I will get anywhere.

My a/c is all there and don't see any issues with it.
The idle adjustment screw is all the way out, and it doesn't change anything.

One thing I have noticed, is my egr is not getting vacuum. I'm not sure if it does at idle though.

It doesn't. The EGR valve should only be actuated at part throttle under load.

Make sure no one has drilled a hole in the throttle blade. A lot of times people try that in order to adjust the idle and then it will never get right. If that checks out okay, borrow an IAC from someone and see if that helps. The cheap replacement ones often do not work well and it is also possible that cleaning it caused some issues.
