For centuries the Swastika meant something to do with bird omens (seriously...look it up, it's weird), then some assholes flew it and committed mass genocide and tried to take over Europe. To me, the Swastika is the symbol of the Nazis. Neo-Nazi's would agree. Sucks for bird watchers but the Nazi's took their symbol.
Now the Confederate Battle Flag, might use to not mean anything Racist. It was just the flag the confederates flew. Now, the only people who fly it typically are redneck assholes who ARE racist. So while it used to mean southern pride or what-the-fuck ever, it doesn't anymore for most...including those who fly it. It means they're racist assholes.

FWIW I have never owned anything with a confederate flag, I'm not a redneck, but when are people going to be punished and blamed for just being fucking crazy and stupid, racist, etc? I don't understand this philosophy that objects are to blame and not the person. The gun made him do it, the flag made him do it. Confederate flag aside, this happens all too much. It's called consequences for your actions, or in todays world, fucking excuses and scapegoats for your actions.

The government of South Carolina is now part of the United States. At one point they were under Confederate rule, but they are no longer loyal to that group as it no longer exists. What if Poland flew a nazi flag under their national flag? It's their heritage after all - they were once under nazi rule, and there might be a subset of the population who would still support that...

As far as the states flying it or having it in their flag, it should be up for a vote.
I am proud to be a redneck, but I won't fly it. Those of you who use that term in an attempt to be offensive are nieve and should get with the times. It's a term of endearment, just FYI. You'll quickly label yourself as yankee liberal scum offended by hard work.
