I stayed at the Marquis last year, nice hotel and the bar upstairs is the type that rotates 360° and makes a good drink, or there's a ton of smaller places on the outskirts of the square that aren't packed.

City pass is worth doing. You get do quite a few things and a most are inside because there will be bad weather. Ours included the Guggenheim museum or Top of the Rock, NYC Natural MoH, Empire SB, Statue of Liberty&Ellis island or Circle line, Metro MoA, Museum of modern art. Worth the money, we started in the morning and finished up after midnight. It really is the city that never sleeps.
I would send you to Port Jefferson on LI, you can jump the ferry to Conn. for lunch or shopping. just was in NYC. I went to Lambardi's in Little Italy. It is the oldest pizzeria in the United States supposedly and it was really good!
Also the Intrepid is on the west side of the island and was pretty cool. It has the space shuttle on it.1993 Vibrant Red Cobra #1741.

The Gugg should still have the Judd exhibit going at that time. The Enterprise is parked on the Intrepids deck. I'd recommend checking out The Playwright Irish Pub on 35th Street (I believe), just east of Madison Square Garden. I'd rent a car and just pay the $12 for a Muni-Pass to park throughout the city. Driving in NYC is easy!

Great, it saves you about 50% and the the NYC Natural mueseum closes at 5:00 or so, I would do that one on one day alone, it takes every bit of an entire day. The SoL/Ellis Island most of a day with maybe the Empire bldg at night. The Gugg and Circle line on another day. Take cabs everywhere, you can roll the dice and rent a car but parking is a bitch, hard to find and expensive if you do, they write tickets and tow. I rented a car because we stayed on LI to be near my wifes family and drove the rental to the city.
