Super Snake was an aftermarket upgrade to a GT500, direct from Shelby.
There hasn't been any confirmation on what the new "beast" will be called. Some believe Ford will go back to the SVT Cobra name, some think it will be the GT500.

That's from Shelby from what I've read.
