I had the Mach 460 in my 2004, which may differ some, but...
I replaced the head unit with aftermarket and all I needed for it to work was a wiring adapter from crutchfield.
But, once you add aftermarket speakers, your chances of being able to keep using the factory wiring and amps is pretty much nil. Factory amps aren't like aftermarket as far as application (ohms and whatnot, I'm sure someone with more expertise can explain why). At that point you just need to pull out all of the old shit and run new wiring.

BTW.. The convenience of Nav in the head unit is great, but I much prefer my stand alone Garmin. Free lifetime map updates and it is not tied to the car or stereo. I take it on trips to use in rental cars, etc.
I also have friends that have had the higher end head units with nav, and the nav was glitchy at best.

EW threw a nice little Alpine CD player in my '99 GT with Mach 460 and it all worked great. I'll always swear by Alpine. I've had probably about 8 of them and never had a problem(except 2 of them getting stolen). They've also got some cheaper models out now. I put one of those in my 4Runner and it worked great too.
